I recently bought a Breyer Performance Horse # 99 (Yellowed Appaloosa) via ebay and It came with a nice finish but the white is yellowed.
Does putting in the window really bleach the white without wrecking the rest of the finish?

Putting it in the window wont really do much.. Normally when a model gets yellowed, it's mostly from cigerette smoke or possibly UV ray damage.
The only way I know to fix it is to bleach it. But even then it might not work OR it might mess up the other colored paint.

the sun is the worst thing to put your breyers in it can crack them and if hot enough ruin the paint i dont recommend doing that i keep mine in a room with no sunlight except i use lamps. i have puschased breyers that are yellowed and ive tried everything there really isnt a fix for it you could try washing it with dawn dish washing liquid
